For me it would be
Wolf's Rain
Serial Experiments: lain
And of course Kimba, if a 1965 series counts.
And Lupin III

(and I quite liked Chobits. A bit of a guilty pleasure.)

I kinda want to say Avatar: The Last Airbender (http://www.keyframeonline.com/forum/../Animation/Avatar:_The_Last_Airbender/495/) even though I know it's only anime-influenced.
Haven't seen much of any of these but standouts would be... Samurai Pizza Cats (http://www.keyframeonline.com/forum/../Animation/Samurai_Pizza_Cats/484/), Ghost in the Shell: Stand Alone Complex (http://www.keyframeonline.com/forum/../Animation/Ghost_in_the_Shell:_Stand_Alone_Complex/530/), and possibly Cybersix (http://www.keyframeonline.com/forum/../Animation/Cybersix/276/) ... hehe, although it probably doesn't count as anime either. :D
I've seen far more anime feature films than TV series... probably because the plots are so interconnected it's just hard to get into these shows.

Like Athena, I haven't seen a lot of anime TV series, mostly just movies; that of what I have seen has mainly been directed towards the children's market (think Yu-Gi-Oh, etc), although I suppose there is nothing wrong with that.
I very much enjoyed Samurai Pizza Cats back in its day (for a long time I thought I imagined it). As well as the later two Astro-Boys (I intend to get the sixties' sets one day), the later of which lead me to pick up other stuff by Tezuka, including Kimba, which I've also enjoyed, even if I wish it was that the complete box set (I've got that other DVD set that's on Kimba's profile).
I suppose Sonic X would be my guilty pleasure, at least the original Japanese language version; although I've not got that many issues with the English version.

Fruits Basket will always be my #1. :) I've seen it enough times that I don't get teary-eyed any more, but still love it. It was actually just about the first anime TV series I ever watched, and is what got me watching more.
Excel Saga is second, and talk about a change of pace! Warped, hyperactive humor. By the way, even if you don't like the show, check this out...so appropriate. (I was surfing Youtube way too late last night!) http://www.youtube.com/watch?v=LQlHtTn7cds
There are a lot I've liked enough to watch all the way through. Last Exile, Azumanga Daioh, His and Her Circumstances, etc.
I don't watch them on TV, I get the DVDs on interloan from the library. Sometimes that limits me, but all the libraries seem to be buying anime these days. Only a few years ago, there was hardly any, and everyone was nervous about buying them because of the 'adult content' factor combined with the 'grandma thinks anthing that's a cartoon is good for toddlers' factor. (Serioously. My library is about the only one that even has South Park.)

For me it would be Kimba the White Lion and... that's it. I have to admit that I'm surprised to realize there's nothing else on that list.
I own the complete Leo the Lion just because it's the sequel to Kimba, and I'm developing enough of a curiosity about The Amazing 3 to put together a web site (the English version of the series is almost completely lost), but I'm fonder of the drawings in Amazing 3 than of the stories I've seen so far, so the series as a whole hasn't made it to top shelf status for me. And I liked 8th Man when I was about 10 years old, but I can't remember a thing about it and I have no desire to look into it.
Of course "favorite" is a relative term, so I guess the qualifications I listed in that last paragraph don't really matter--it's just that there's such a huge distance between Kimba and those other three in my estimation. (But if 40-year-old series don't count, then I've got nothing.)
I can't think of any other anime series that I have a better-than-neutral opinion of.

May favorite will always be Lupin III, by the way, a new Lupin III TV special "SEVEN DAYS RAPSODY" will air in Japan on September 8th. There is rumor going aroune that the entire voice cast might have been changed, if that's the case, I am not too surprised since the VAs are all quite old. Kiyoshi Kobayashi (Jigen) is 76, Makio Inoue (Goemon) is 65, Eiko Masuyama (Fujiko) is 70, Gorô Naya (Zenigata) is 76,Kanichi Kurita (Lupin III) is only 49 so he might not be replaced.

My fav is definitely and absolutely Cowboy Bebop. Second place is a little harder...for now I'll say Record of Lodoss War. But ask me later and I might say something else, like maybe Samurai Champloo or Berserk.

Well, my favorite is still Cowboy Bebop. However my second favorite now is definitely Blood+. The character developments are, in my opinion, a quality that is sorely lacking in most other animes.

I'd go with:
1. Gantz
2. Cowboy Bebop
3. Gunslinger Girl
While Gantz is technically a miniseries and ends unjustly with new ending episodes, it is still good. The manga series is great and still ongoing. I'm still holding out hope that they will make more episodes.
Cowboy Bebop, what can I say? It's cowboy bebop. It gives a pretty original spin on futuristic space, has an interesting storyline and characters, and good music to boot.
Gunslinger Girl is a show I've found interesting lately. I haven't seen much of it but what I did see was great. It reflects some of my favorite films in the vein of "The Professional" where young girls are trained to be ruthless assassins. I think it's the realism they try to put into it that I like.

1. Cowboy Bebop
2. Kimba the White Lion
3. Wolf's Rain

I haven't seen too many animes, but I can't decide between the millennium version of Astroboy, Cowboy Bebop, FLCL, or Full Metal Alchemist. I kinda want to see Wolf's Rain too. My favorite guilty pleasure is Saint Tail. Honerable mentions include Samurai X, Inuyasha, Samurai Champloo, and Big O.

Based on your other reviews, I would guess that you wouldn't like Wolf's Rain. But then, I would have guessed that you wouldn't like Cowboy Bebop (not that they are anything like each other)

Well my both my sisters are in love with Wolf's Rain, but they said it has a very down note ending. But they also said nothing else in the history of anime has ever moved them so much. I like Cowboy Bebop because of its slick style, but I really must watch the whole thing from beginning to end instead of a episodes I saw on Adult Swim.

I really like Death Note, its a gothic murder mystery that involvs the supernatural. It sounds weird and off the wall, but its convicing and is one of the stronger animes. I`m surprised its not included in the TV series list...

I have to give another vote for Gunslinger Girl. It is a series that seems to have fallen under the radar of a lot of people. It looks like a series about a bunch of girls that shoot up a lot of people but it is really a series about the interaction between girls who have become cyborgs and their handlers. Very sad at times. I haven't seen the 2d series yet (Il Teatrino) -- done by a different studio than the first series. There are 9 volumes of manga out (not all translated into English yet) and more being published, so the Gunslinger Girl saga still continues.
Other favorites: Kino's Journey, Paranoia Agent, Serial Experiments Lain, Cowboy Bebop.
Second tier (I liked them but not as much as the others): Gankutsuo: Count of Monte Cristo, Le Chevalier D'Eon, Trigun

The Funimation web site for Higurashi no Naku Koro ni (When They Cry) says coming soon. I wonder how soon that actually will be.
I watched the Nagasaki episodes of Yami no Matsuei (Descendants of Darkness) and wasn't that impressed with them. Did it get better in later episodes? I have the DVDs so I could put it back on the "to watch" list if there is some hope for the series.
I'd love to get the Space Pirate Captain Harlock TV series on DVD (Region 1) but it doesn't seem to be available anymore.
