"One Week" by the Barenaked Ladies
"You'll think you're lookin' at Aquaman

"Astroboy" and "Teen Titans" by the Beangrowers
The lyrics to this Italian group's song Astroboy are generic sci-fi stuff with no direct references to the anime ("Astroboy, he lives in a tin can, Astroboy, he flies in a rocket"); Teen Titans as far as I can tell has nothing to do with either the series or comic aside from the title.
"Johnny Quest Thinks We're Sellouts" by Less than Jake
The song actually refers to a real-life fan of the band, nicknamed Johnny Quest, not the HB series. But I thought the title was too awesome not to mention...
As far as band names go, there's a German hip-hop group named Signor Rossi, after a Bruno Bozetto character; a DJ named Danger Mouse; and, for some reason, a metal band named Urotsukidoji, after the archetypal tentacle rape anime.

There's a song called 'Mickey Mouse' by Sparks. The entire lyrics are about Disney characters.
There's 'Master of the Universe' by Hawkwind, but that came out years before the cartoon series.
'Who Killed Bambi?' by The Sex Pistols
(though they probably didn't have the cartoon version in mind) 'I Wish I could Fly Like Superman' by The Kinks. Also "I Whupped Batman's Ass' by Wesley Willis.
Scooby-Doo (and Superman) are mentioned in 'Are You the Business?' by John Cooper Clarke
'Snoopy and the Red Baron', by whoever did that...
I once wrote a song called 'Roger Rabbit, H.P. Lovecraft and Me'
Guided by Voices have a track called 'The Who versus Porky Pig'
Loudon Wainwright III had a song called 'Saturday Morning Fever', which mentions The Road Runner, Wile E. Coyote, Bugs Bunny, Elmer Fudd, Popeye and Olive Oyl, and probably lots more, but it's years since I heard it.
(ok... after much mental straining I remembered the last verse)

Oh yeah, The Kinks also mention Donald Duck (and Desperate Dan) in 'The Village Green Preservation Society'.

Now Superman;s been brought up... there must have been tons of songs that mention him. Off the top of my head, Jim Croce sang "you don't tug on Superman's cape"; some rapper or another sang "I'll be your Superman" and Queen sang "I don't believe in Peter Pan, Frankenstein or Superman".
(come to think of it, I'm pretty sure the video for the last one showed Disney's Peter Pan)
